Yes, I would think the hemispheres are hematite as are the larger crystals.

An experiment you might try: put a polarizing filter between your specimen and the camera or microscope. I bet you could get rid of the double images in your photomicrographs.

Dendritic inclusions(possibly pyrolusite).
Yellow dumortierite inclusions(probably colored by iron oxide).

Radioactive inclusions in quartz, most likely to be uraninite. Tension fractures and dark halos are caused by radiation damage.

Pyrite cubes in quartz.
Pyrite inclusions in quartz are usually small and shapeless, a specimen like this one is actually quite rare.
